Nucleic-acid–metabolizing enzymes are central to both nucleic-acid diagnostics and therapeutic manufacturing, yet broadly applicable, quantitative, and real-time activity assays remain scarce. Existing methods are enzyme-specific, nonlinear, or amplification-dependent, limiting mechanistic analysis and hindering the engineering of improved enzymatic variants. Here, we introduce CLTR (Conversion–Ligation–Transcription–Reporting), a unified isothermal real-time fluorescence platform that enables linear kinetic quantification across diverse classes of nucleic-acid enzymes—including nucleases, polymerases, repair enzymes, and end-processing enzymes—using modular variations of a common template chassis. CLTR provides minimal background, high signal-to-noise ratio, and cross-class comparability, offering a generalizable solution for enzymology and high-throughput enzyme engineering.To demonstrate utility, we applied CLTR to the directed evolution of T7 RNA polymerase, a key enzyme for mRNA manufacturing. Using aptamer-based droplet sorting, we identified variants with substantially enhanced catalytic activity, improved 3′-end homogeneity, and reduced dsRNA byproducts, yielding high-purity mRNA suitable for therapeutic applications.Together, CLTR and the evolved polymerase variants provide an integrated route to overcome longstanding bottlenecks in nucleic-acid enzyme characterization, optimization, and mRNA bioproduction.
